In the Beholder entry in the Monster Vault, it states " The beholder uses two of the following eye rays, using each against a different target." Does the monster (DM) choose which ones it uses, or is it random? Later, in the Triggered Actions section, it specifically says "random eye ray", but not in the main (standard action) attack line.

Yes the DM choose which Eye Rays the Beholder uses. Only Random Eye Ray isn't chosen by the Beholder but determined randomly.
