I created a customer monster with the adventure tools and was hoping to then create an encounter that included the monster but it does not show up in the encounter builder. Is there a way to import the monster into the builder and if so how do I do it?

There's no way unfortunatly, the Encounter Builder is a stand alone program. You can always use a comparable monster with identical XP value in your build up.

You can use Masterplan to do this.
