They were undead because they were killed by a wraith.
There's a sentence in the wraith's power that says: casing Raise Dead ritual on the player doesn't destroy the spawned wraith.
But that can be read two ways:
1. If you do the 6-hour ritual, you can get the character back, but the wraith -- assuming it's still floating around somewhere -- doesn't just magically go poof. Now you have the character back but still must deal with the wraith.
or
2. The Raise Dead ritual has no effect. The wraith IS your new character -- under DM control -- and if you kill it and Raise Dead on the remains, you'll just raise the wraith again. In other words, your character is lost.
The second interpretation is one I have gone with. I believe I read something supporting my position in OPEN GRAVE, but cannot now find the passage I'm thinking of.

#1 is probably the intent, particularly given the "body, anima, and soul" concept that was talked about in the preview books and incorporated into the MV descriptions.
Thematically, the wraith is the cast-off (and corrupted) anima of the deceased creature, now bereft of a soul. Raise Dead puts the soul back in the body and creates a new anima. The two are independent of one another.

MM p.266: "Any humanoid killed by a wraith rises as a free-willed wraith at the start of its creator’s next turn, appearing in the space where it died (or in the nearest unoccupied space). Raising the slain creature (using the Raise Dead ritual) does not destroy the spawned wraith."In context, #1 seems to be the intent. If their intent was for the spell to fail, they could've just easily stated that. Note though: Raise dead says " The subject’s soul must be free" and the wraith lore say "When a wraith slays a humanoid, that creature’s spirit rises as a free-willed wraith of the same kind". Although spirit is often used as a synonym for soul in common usage, Neutronium_Dragon is correct: Worlds and Monsters p.53 says "... an animating spirit in the body that is separate from the human soul. I called this third aspect the animus-the spirit that is born into and usually stays with the body even in death. Sentient creatures have an animus and a soul, while nonsentient ones have just an animus. The animus is the seat of animalistic desires and survival instincts, and when coupled with shadow power in the body, it can engage in inhuman behavior."
