For example, a ranged basic attack using a crossbow bolt converted into level 4 alchemist's spark ammunition allows you to make an area burst 1 attack at range 15/30 that deals 1d6 lightning damage, and the targets takes -1 penalty to attack rolls until the start of your next turn.
Please point out where it says that the attack is still an RBA.

Point out where it says it stops being an RBA.
The example is where you make a ranged basic attack with specified ammuntion. There is nothing there that states it changes the attack. Reading the whole passage, it talks about ammuntion. I do not see it as being that much different than magical ammuntion. If you use magical ammuntion in a ranged basic attack, you can do all sorts of effects and still have to be a ranged basic attack.

Except, it is specifically referring to the crossbow bolt being converted into an alchemist frost ammunition.
Also, from the wording, whoever is playing this character had to say "I am making a ranged basic attack" inferred from the text saying that is what attack was made with the crossbow bolt. Now, the DM can limit free action reloading with magic ammunition if he likes, but if I am wielding a crossbow that is Load Free, then I can continue loading in whatever type of ammunition I was using previously, as long as I continue to have it at hand. Or, I can load in any other type of ammunition I may have on hand. (Actually, if a power allows multiple attacks with a ranged weapon using ammunition, the "reloading" is inferred as part of the timing of the power.)
If I use Rapid Shot, it tells me to make a ranged basic attack against each creature in a square adjacent to the target square (or in the target square.) This does not say "You cannot use magic ammunition." In fact, I think the rule has always been that you can use magic ammunition whenever you could use normal ammunition. Is that not correct?

That is correct. However, this is not magical ammunition. It is an alchemical item with its range extended by a bow.

These things will make an attack in a close burst 1 of a square I target, when used as ammunition.
You answered your own question here. When used as ammunition, it targets the square, not the enemy. Disruptive shot, for example, has a specific target, and not a square.
