I have a PC that has been hit with Autofire from an E-web cannon, but only for 1/2 damage (rolled a 14 but not enough to overcome REF 22). This has happened while she is racing forward on her speeder bike.
The PC has Evasion. Do you think the talent should apply while she is on her speeder bike? Or is it an ability that would only be affective if on her feet?

Evasion doesn't care what position you are in. You can be lying on the ground and still benefit from Evasion.
What's more, Evasion can also apply to a vehicle being piloted by someone with the talent.

Steve is correct. although there exists a Vehicular Evasion talent, which works as such but just for vehicles, Starships of the Galaxy states that the scout's Evasion talent is applied to vehicles you pilot.

Under the “Crew Cover” section in Core Rulebook page 169, it says that passengers gain a cover bonus to Reflex against attacks that target them instead of their vehicle.
Generally, speeder bikes have no cover. But you have to check the statblock of each individual vehicle for the exact cover it grants.

Now this is a tricky question.
As richterbelmont points out cover the vehicle can provide its crew may come into play. This is because having cover from an area damage effect's point of origin (the shooter in the case of autofire or a genade's landing point) will reduce the damage. This should be in the errata/2nd-printing. Fortunately for your question a speed bike (at least the one in the SECR) does NOT provide cover to anyone on it.
I'm going to say that both the bike being piloted by the PC AND the PC are subject to area effect damage. Here you will check for damage against each seperately but simultaneously. If the pilot has evasion you check the attack against his REF Defense and apply either half or no damage depending on the result; at the same time the bike, being piloted by the PC with Evasion, is also checked for half or no damage. It is possible you could have a result where either the PC or the bike takes some damage but not the other.
Now two related notes. The first is that Evasion will only apply to an "active" vehicle. Here "active" doesn't require the vehicle to have moved but it should be running and I'd say that the pilot must have spent a move action to control the vehicle earlier in the round. The second note is that a hero can apply his heroic level to the vehicle's REF Defense instead of using the vehicle's armor; for example a speeder bike piloted by say a 6th-level hero (scout3/solder3) will be REF 22 (ff 15) (base 10 -1 size +6 level +7 DEX) while the pilot has REF 20 (ff 18) (base 10 +6 level +2 class +2 DEX). I'll point out that in this example you could see the pilot with Evasion take damage from an area affect while the bike takes none.
