Or else have a droid of some sort with you that has a Blaster Recharge Interface. I'd let that work with energy cells.

There is a SaV universal item upgrade that allows you to add an extra power source to a weapon too if I remember correctly.

Drain energy says that it drains the "energy cell or cells", so even if you have two, theyd still both be drained.

Repairing a short circuited lightsaber is just a diceless action taking a minute as stated on page 60 of the JATM. Simply replacing the energy cell should be a lot easier than that.
I do recall there being another entry somewhere in one of the books about needing to make a UtF check in order to fixed a submerged lightsaber but I cannot seem to find it for the life of me.

Nice find! I think it should likewise take a minute to repair a Drained lightsaber as it does to repair a "shorted" lightsaber.

Nah, I wouldn't go that far. After all, how often do you encounter a force-user with the Drain Energy power? Not very often. But when you do, oh boy, look out.
For GM's who don't want their Big Bad Sith Lord's lightsaber to get drained, give him a couple Rebukes.

I find BBEGs to be great opportunities to create characters that use weapons that are rarely encountered by the characters.
If the GM doesn't want his Sith Lord's lightsaber to get drained, then he should instead give him a Sith Alchemical shyarn or some other weapon that can't be drained.
