If I put a petrification counter on a creature that stops it from using activated abilities and that creature has an enchantment that allows it to pay to pump up, can the enchantment still be activated?

Depends on the wording of the enchantment. If it grants the creature the ability, the Petrification counter will disallow it from being used. (Assuming there's something on the battlefield that says that - by itself the counter doesn't do anything.) If the enchantment itself has the ability, as with Firebreathing for example, then the ability can still be used.

it's from Xathrid Gorgon
the counter itself does nothing, and the creature will remain "petrified" even after the Gorgon is no longer on the battlefield
so your clarification while technically correct is misleading

Just to clarify it again: the creature will stay "petrified" no matter what happens to the Gorgon or the counter. Removing either or both will not end the "petrification" effect.
