As I understand the mechanics of Nivmagus Elemental when you exile a spell you control, it means a spell on the stack. When an encoded Cipher ability triggers from combat damage it casts a copy of the encoded spell on the stack. Does this mean that a Nivmagus Elemental can eat Cipher copies to pick up +1/+1 counters?

Correct. (that's the only place spells exist)
When an encoded Cipher ability triggers from combat damage it casts a copy of the encoded spell on the stack.
Does this mean that a Nivmagus Elemental can eat Cipher copies to pick up +1/+1 counters? Yes.
