Could you use Rebuff the Wicked  to protect against a spell like Mana Leak  ? Or does a permanent not count as under your control while it's on the stack?

This won't work. Spells only exist on the stack. Permanents only exist on the battlefield. A spell is never a permanent. A creature, enchantment, artifact, or planeswalker on the stack would be a "permanent spell", but that's not the same as a permanent.
