If I play Faith's Shield with the fateful hour, I also gain the protection from the color of my choice until end of turn (as well as my permanents).  If I were to cast it, say with protection from red when my opponent attacks me with a few red creatures, if he were to then play skullcrack or flaring pain or anything that said damage cannot be prevented, would I then take damage?  Does protection prevent damage, or do something else entirely?

protection does prevent damage
Flaring Pain will disable that part of protection

Note that Skullcrack wouldn't work because it targets, so protection would still stop it.

It's from Gatecrash, so it isn't in Gatherer yet.
