Grimoire of the Dead . For its study counters portion, is discarding a card from your hand part of the cost of putting a study counter on it? Will it not count to put a study counter on it if you have no cards in hand to discard?

Yes. Everything that comes before the colon : is the cost. So if you can't pay the cost by discarding, you can't activate the ability.

Yes, the discard is part of the cost. The activation cost for an ability consists of everything before the colon. You can't activate Grimoire of the Dead 's first ability if you have no cards in hand. However, if the discard was part of the effect, you could activate the ability even if you had no cards in hand.

The discard is part of the cost.  In an activated ability, everything to the left side of the : is the cost, and the other side is the effect..  The cost for the ability is one mana + tap + discard a card.

Also, if using Rooftop Storm , Skaab Ruinator 's exile 3 creatures from your graveyard is still not circumvented, correct?

That is right, because it is still cast. To cast a spell is to put it on the stack. 
Anything that would put it directly onto the battlefield will not force you to exile 3 creatures: Hell's Caretaker , Primal Surge , etc.

The reason that you still have to exile the 3 creatures, to be much more clear, is because additional costs still need to be paid, even if you pay an alternate cost in order to cast it (in this case, Rooftop Storm 's alternate cost of ). For example, Gaze of Justice requires you to tap 3 white creatures even when you flashback (that is, even when you pay the alternate cost to cast it from your graveyard).

I'm all about super-control in MTG. If you're able to stop my shenanigans, then there aren't enough shenanigans.

I didn't bother to state that since OP seemed to be clear that additional costs (may) still need to be paid, but unsure about how they could be circumvented. More info is always better than less though.
