if i used splinter twin then gave those tokens protecton from red will they still be exiled

Yes.
Protection stops Damage, Enchanting/equipping, Targetting, and Blocking. None of those are involved in the delayed trigger that exiles the token.

Stifle  or Sundial of the Infinite  . In the case of sundial, make sure you wait until the exile ability has triggered and then use the sundial. If you use sundial before the ability has triggered, then the ability will simply wait until the next end step.
