If you animate a Dimir Keyrune and encode a Cipher spell on it, will the spell fall off similar to an enchantment or equipment when the Keyrune loses its creature type, or will it stay on like counters do?

It probably will stay encoded. Unless there's some weird thing they throw in the CR, there's nothing removing it.
