If using Energy Chamber I added a +1 / +1 counter to Chimeric Staff . would the +1 +1 counter stay on the staff, even after the turn is over? If so, could I then pay X as 0, and have it's power and toughness equal the +1 / +1 counters currently on it?

Yes, the counters will stay on, and you can activate it for 0 and it will turn back into a creature and the counters boost it.
However, you might have a hard time getting the Energy Chamber to put a counter on it to begin with. The ability will trigger before you can turn the Staff into a creature, so you won't be able to target it for the counter.

The Upkeep step is the second step on a turn, and the first where players get priority. Energy Chamber's triggered ability is modal - and is mode must be chosen at the moment it goes to the stack, along with its target. So, when the Upkeep starts, first you must put Energy Chamber's ability on the stack, at this point choosing either the first mode and an artifact creature as the target; or the second mode, and a non-creature artifact as the target. At this point Chimeric Staff is non-creature. You can then respond to the trigger with the Staff's activated ability, but it's not going to change the Chamber's mode or target. They just don't work well together. Anyway, if you do give a +1/+1 counter to the Chimeric Staff (let's say you used Steel Overseer 's ability instead), then yes, the counter stays on the Staff even when it stops being a creature. When it becomes a creature again later, the counter starts affecting it again.

Well then I could use a card like Steel Overseer . Also, if I activated chimeric staff as a 3/3, and someone uses Lightning Bolt on it, could I, in response, reactivate it's ability for 4 mana, making it a 4/4 and surviving the attack?

Yes you could do that, the second effect would have a later timestamp and overwrite the original effect making it a 4/4 before the bolt resolves.
