What happens if I play something like Ixidron in a game of EDH while my commander is in play? I'm assuming he flips (because he's a creature), but more importantly, what happens if he dies? Does he go back to the command zone? Or because he is a nameless, typeless creature he just hits the 'yard now? Thanks!

Commander-ness is tied to the card, not the creature. Whether it is face down, or face up, it is still your commander.

cards can't be facedown in the graveyard so the moment he (is about to) hit the yard the commander replacement effect kicks in and you have the choice to put him in the command zone
also note that the facedown 2/2 commander still deals "commander damage"

Your commander turns face-down. It becomes a 2/2 creature with no otther characteristics. It's still your commander though (for the purposes of commander combat damage.)
I'm assuming he flips (because he's a creature), but more importantly, what happens if he dies? Does he go back to the command zone? Or because he is a nameless, typeless creature he just hits the 'yard now? Because it's your commander (which is a property of the card, not any game object) you can put it into the command zone instead of graveyard or exile. It will enter whatever zone it goes to face-up, as nothing is turning the object in the destination zone face down.

sort of 903.13. If a card is put into the exile zone face down from anywhere, and a player is allowed to look at that card in exile, the player must immediately do so. If it’s a commander owned by another player, the player that looked at it turns it face up and puts it into the command zone.

Nit: Flipping and turning face down mean different things in MTG. "Flips" is not appropriate here.
