If I destroy my opponent's commander with, for example, Terminate  and they choose to put their commander into their command zone instead of the graveyard would Kresh  's ability still trigger? Thanks.

no, since it never actually went from the battlefield to the graveyard, the replacement effect put it directly into the command zone
