I'm sure it does, it would be a huge oversight if it didn't look at sideboards.

Sideboards are counted with the same weight as maindeck cards.

Not very impressed with the Fantasy drafter. Very buggy, had some major display and button response issues. Also, asks every 5 seconds for permission to post crap on my facebook.
