if you only have 3 cards in your graveyard, is it an allowable shortcut to randomly select one card that will stay in your graveyard?

I guess so.  Really though, how much extra time would it take you to pick two random cards instead of one?

Choosing which card will stay in your graveyard is the same as choosing which two you get. There's no reason why this wouldn't be allowed.

Sure. Any technique which results in two random cards returning to your hand is fine. Make sure you explain to your opponent what you're doing though.

I think as long as you're not using the technique to cheat there should be no problem. In a hypothetical case where there's only three cards to shuffle and draw from though, it seems like it would be easier to "randomly" pick one card you were keeping track of that you don't want rather than two that you do.

For you, assuming you're on the level with your opponent, it might be wise to allow the opponent to shuffle the cards and fan them out for you to pick one out of, and then take the two with the other hand, so as not to appear underhanded.
