If I had a way to send all permanents in play to the graveyard (in a Wrath-like effect) and Wheel of Sun and Moon is in play, would all of target player's cards be put on the bottom of target player's library? I wouldn't think so, but I need to build my side around that if it is the case.

All permanents the enchanted (no targetting is involved) player owns will be put on the bottom of his or her library. Just like the card says.

Even if the Wheel goes at the same time? Yes. At the moment the game determines how to resolve the "Destroy all permanents" effect, the Wheel is still in play, so its replacement effect is still active.
