If a persist creature is copied by Cemetery puca and cemetary puca dies without a counter on it. Can it come back into play still as a copy as that creature? And if it does, does it have a counter on it?
No and Yes.
It'll return to play as a Puca, with a -1/-1 counter.
If cemetery puca copies a creature with persist, it will have persist. If it doesn't have a -1/-1 counter on it when it dies, it will come back with a -1/-1 counter on it. It will come back as a regular cemetery puca however because it will be considered a new object and will not remember what it copied before.

Correct.
Changing Copiable Values does not remove any counters.
