I'd say it should be the same as if a fiendish creature took class levels (which are also applied after the template); they count.

Effective HD - yes fiendish/celestial familiar have DR at higher ECLs.

OK, well that makes Celestial/Fiendish familiars actually OK, then. At higher levels I think I would still switch out for a better one, but getting DR on it at ECL 4 would be cool. The bonus to Smite is nice, too, even if it doesn't amount to much.

Also, do Celestial/Fiendish versions of standard familiars grant the same bonuses? My impression is that they do (the templated ones given in the Planar Handbook explicitly do) but I figured I should check.
